Is there any option to provide multiple shipping prices to customers while check out and They can decide which shipping agency they would want their order to be delivered.
Currently we are using ZONES modules. Is there any way to add multiple shipping agency details using other modules.

Yes, just enable multiple shipping modules and the user will be able to choose the one he wants.

What do you mean when you say backend?
In order to have multiple shipping agency options available you can have a module for each of them and enable them at your will(the same way as you have ZONES module enabled) . You could write your own shipping modules if the built in modules don't suit your purpose.
