Sure. You have the source code of the shipping and payment modules so you just need to edit them to add the percentage value. e.g. In the shipping module you need to edit the getQuote() method.

Ok, the problem is that I dont have the source of COD payment method.
In Spain that payment method supose a 3% price increase.
